As the Pres. Lincoln did not have the authority to free the slaves however as commander-in-chief during wartime he had the power because he must do everything in order to win the war

Not all Southerners and slaveowners were secessionists and some wanted to remain in the union but continue to have slavery. Lincoln did not want to lose these people support and further mess up the union
